Isn't bioforge the one where you are the cyborg and you have to get onto a experimental fighter at the end?

Yep, you play as some cyborg thingy that has to find out where the hell he is.

If you are okay with using a Commodore emulator, like winVice, and playing a C64 game with 16 colour 8 bit graphics, using free floppy image download files (called .D64's) easily found on the web, THE game that fits your description to a tee is Project Firestart. In it you are sent to an abandoned space ship to get some files and destroy it, as it seems a virus has got free. It is a sideways scroller with a vast eerie spaceship to explore - and early on, when you find a dead astronaut who has written 'Beware' on the wall - in his own blood - and the music starts, y'know you're in for a scary movie-like adventure/shooter!

That Project Firestart actually reminds me of System Shock (PC) a bit. I wonder if the latter took few bits from the former years after.

Scatty, all games copy earlier games they say - but yes, I am sure System Shock and Orion Conspiracy and other games mentioned above all took a little bit from Project Firestart! :)
