Did the game create any config file after running the setup? What is its filename?
Try displaying the command line switches one can use when running the game. I had a similar (not exactly the same, but pretty close) thing with Pinball Illusions (the very same version now on Abandonia), and using a command line switch to set a different filename for the config has fixed it in a pinch.
