Each towns have a reputation meter for your company. Everytime you build destroy the landscape (lower/raise terrain, chop trees, destroy houses or roads/things belonging to the city) your reputation drop. If it drops too low, you won't be able to build in the town area anymore.
To counter that, you can do several things. Having a viable passenger transport route in the town might help with time, planting trees can help too, you could also fund things like new roads and new houses development. With time your reputation will raise again and you'll be able to build again in the town.
The main problem is that it doesn't magically change overnight. You need to work for your reputation, and it change only slowly. You'd be way better to work on it from early on by not destroying the landscape and the trees and planting trees in towns you know you'll go build later on to be certain.
You can see your current town reputation by clicking on the town name. That's where you do the special actions like funding the town roads and housing too, as well as other things like ads and promotion of your products.
