First of all, don't use the install.
That will mess it up completely.

As for the gamepad, this is a old game, not to mention it's a ripped version.
Therefore it will most likely be patchy.
You'll probably just need to set it every time.

I think music was played from the CD when you bought the game (my copy plays music) so it's just playing music off of Duke Nukem, it thinks you have a soundtrack in.
As for the message, do you actually need to restart your computer?
Do any problems arise if you don't?
Otherwise you could most likely ignore it altogether.

I suggest you delete all Alien Trilogy files then download it again if you don't have the zip on your PC anymore, then unzip it back into a folder.
To clear up any problems that might have popped up when you tried to install it.
